I plan on doing microbe stage development until 0.0.2.0, then switch to development on the protenoid stage, then after that I’ll go back to microbe stage development until that’s finished.

That depends on how differently the organelles will function between the two

Organelles will mostly be the same, but the ATP transfer rate will probably be different. The nucleus will also be balanced so it doesn’t take all your energy and actually has a purpose other than to make you eukaryotic.
